That means that you will need to buy a harness IF you have a 2003.

Don't know what box you are talking about.
The tuner will mount behind the passenger seat and the antenna will mount on the roof of the vehicle (Or in the rear hatch).

It's built into the car. It has Nissan specific plugs, etc.
You COULD buy a more generic mobile one (Roady, etc) and a PAC adapter to plug the generic into, and save a lot of money. But you would lose the integration and smooth look of a factory tuner.

You do not need the 999U9-EP000 N-Bus Jumper Harness. I just installed mine and it is not needed.
