Try to leave your battery unplugged for a few hours to see if that might help things.
I realize this is an old post, but the thread is still active so I would like to make a correction. Do NOT disconnect the battery and leave it "unplugged for a few hours". Doing so will require you (or the dealer) to perform the idle relearn procedure, otherwise the engine will be worse off than when you started.

It is common knowledge here that you need to be cautious when replacing the MO's battery. If you leave the MO disconnected from the battery for longer than 30 minutes or so the engine's computer will forget the parameters required for a smooth idle. When that happens you need to perform the Idle Relearn procedure.

for those who are working on their audio system, what do they do?
In that particular case I would pull the fuse for the audio system.
